Is it a lease car? A lot of councils pay a lower rate to staff with lease cars. The 40/45 pence per mile rate is normally for staff using their own cars.

Alternatively, you could raise the point with your employer. Or, do a claim with HMRC and get a nice rebate. Not only are you owed the tax on the mileage they've given you, but you're entitled to 45p mile tax relief. Phone HMRC and tell them you want to claim for employment expenses, they'll tell you to send them a form P87 to them.
