I think that they are the Dharma Initiative.

The guy in the van in 2004 who tried to talk Miles out of joining Widmore's team, was also back on the island after flight 316 crashed, wasn't he?

Yep, he's back on the island as well.

No one really knows what has happened to the Dharma Initiative, though in one of the online stories there was a new Dharma Initiative formed in 2008 which was then shut down due to the 2008 financial crisis. There is the suggestions of a link between Dharma and Widmore Corporation and between Ajira and Dharma, but then there is a lot of links like that all over the place.

It was never Dharma's island in the first place though, The Others were there first.

Eloise sent her son to the island knowing he'd die, so it must all be part of the "past", right? But we've seen Dan alive in the "future".

I'm seriously confused.

Eloise knew in the present that when she let Daniel go to the island (on the freighter) that it would end with her shooting him dead in the late 1970's. For her it had already happened (in her past) but it was the present day Daniel that she shot (he was in "the past" when it happened, but it was "his present" not "his past").

I might of just confused you more.

But at least they answered a good few questions. Confirming Eloise as Daniel's mum, Charles Widmore as Daniel's dad and the person who faked the Oceanic 815 wreckage, what the catastrophic Dharma event was and that the hatch (the Swan?) did serve a real purpose and wasn't some psychological test. Probably some other stuff as well.

I get the impression all the time travel shit will be finished with come the end of the season.

I really can't see them going down that route as they'd be getting in to time paradox territory which would confuse the fuck out of everybody, far more than they have so far. Unless they're planning a reset of some sort which they might just get away with and could be how they're planning to get them back to the present day.

I now think the whole thing will end with the island blowing up and then the story will shift back to 2004 again with Oceanic 815 actually completing it's journey.
