Paris and Milan are both great for the wife if she likes shopping for clothes. Not great for you, though!
Barcelona and Madrid will be boiling in June, as will Rome and Florence and all will be HEAVING with tourists, so if it were me (she she be so lucky!) I'd go to Vienna/Prague, or up to Poland/Denmark.
I've never been but I hear Copenhagen is worth seeing.

I preferred Salzburg to Vienna. Depends if she likes culture or designer shopping! Failing that, you could take her to Perm in Russia - the home of Molotov (the cocktail maker). Nice walks along the river, but keep an eye out for bears.
