With these ticket reductions why didn't they just make the season ticket price for the TownEnd £100 cheaper at the start.

Probably a commercial decision, if they were £100 cheaper more people would chose to get a season ticket there rather than the Arkells/Don Rogers. Which means missing out on more revenue.

The Town End is used by a lot of casual fans or people who can't make it to a lot/all games so I'd imagine the club thought before the start of the season they would see how attendances were doing before implementing something like this. If the Town End was full they'd have to reduce prices in the other stands and given the better views they'd be getting premium seats for a cut price. I'm sure that would lead to some disgruntled fans.
