It's a reaction to protect your eyes from any hidden night monsters such as badgers or dragons who may try and attack you. Of course you're eyelids ain't the best of shields but it's better than nothing.

You mean like the oppposite of when it's pitch black and you turn a lightbulb on - your eyes sting?
I guess it's because of the pupils are reacting to the change in light so your mind automatically closes the eyes to avoid the problem
